I have a section of tile floor which appears to have been stained by the tile glue coming up through the cracks in places. It appears to be an old stain that has been waxed over. The stripper does not remove these.
Any suggestions of what I could use after stripping the floor, or are the stains now permanent?

Did you already try scraping the glue up?

Yes, there isn't any glue to scrape, or its been scraped before, but the stains follow along the tile cracks.
However, someone told me the stains may be in places where the floor got wet - as if the water got in the cracks and brought the glue / stains up (if that's a possibility)?

I have saw this in the past. It is possible that the moisture came from the concrete beneath the glue. If the owner of the floor has the time he/she might try putting around 7 to 10 layers of paper towels on a small area of the stains perferably on edge or hidden area, and pour some bleach on the towels . Wearing PPE. (Personal Protection Equipment) Leave it on throughout the night. The next mourning the towels will be like a slush. Pick it up in a dust pan. Try that for a couple of nights and see if it will lighten the stain. If it does work and If there is still a moisture/glue problem it may come back anyways. There is also a possibility of the tiles eventually comming loose.

Just wondering if this floor is in an office of a warehouse or parts store with a wooden sub floor.have seen it a couple of times our selves mostly in new construction where their is heavy traffic where they could not Waite to get on the floor and do their thing. in both cases the owners had moved in on a (green) new floor and did not seal it for months or on the other extreme they trashed the floor moving in and had some one strip and finish without the floor setting up.the only other time i have seen this was on a new prefab office trailer that had aluminum flooring that was intended for use with carpet squares and the glue and stripper caused a black staining as the aluminum oxidized.yes i know probably not much help to ya but stand firm in knowing that the client new of this before you started the job.
